We recently re-annotated all the TRiP lines based on flybase release 5.43. For short hairpins, we compared the target sequences with all the current transcript sequences and identified all the possible targets by perfect match. For the long hairpins, we also did virtual PCR using the current flybase release and then compare the updated virtual PCR products with all the transcripts. We started making the TRiP lines many years ago and found that as annotated gene sequences are retired, merged or modified, some of the RNAi sequences end up targeting different gene(s) than initially intended. Attached is an excel file listing TRiP lines that now have no gene target, TRiP lines with a target other than originally intended, and those with multiple gene targets.
