From: kercook@XXXX Subject: Microarray analysis of Df(2R)vg-C Date: February 25, 2009 1:44:19 PM GMT- 05:00 To: flybase-cambridgeXXXX, yamamotoXXXX, hbellenXXXX, spanaXXXX Microarray analysis of Df(2R)vg-C Shinya Yamamoto, Eric Spana, Hugo Bellen and Kevin Cook DNA samples from Df(2R)vg-C (FBab0002234) heterozygotes were compared to samples from wild type flies by Comparative Genomic Hybridization microarrays at the Duke Model System Genomics Unit as described in Erickson and Spana, 2006 (http://flybase.org/reports/FBrf0193934.html ). Corning CGAP slides spotted with the AROS Drosophila V1.1.1 ~70 nucleotide oligo set from Eurofins MWG Operon (www.operon.com <http://www.operon.com>) were used for the analysis. Most annotated genes were represented by a single oligo (denoted by a DM number). Sequences present at one copy in deletion heterozygotes are detected by lower relative fluorescence when compared to sequences present in two copies in wild type flies. _ _ The left Df(2R)vg-C breakpoint lies within CG8569, fra or CG30056 or in the region between CG8569 and CG30056, and lies in the range 2R:8408228..8449635 (R5) (predicted cytology: 49A10-B3) based on the following evidence. _ _ The gene order at the left Df(2R)vg-C end is CG8818 (FBgn0033751), CG8569 (FBgn0033752), fra (FBgn0011592) with CG30056 (FBgn0050056) in an intron of fra. A sequence within CG30056 (DM00016039, 2R:8449635..8449703 (R5)) and a sequence in fra to the right of CG30056 (DM00010967, 2R:8450720..8450788 (R5)) were deleted. A sequence within CG8569 (DM00010959, 2R:8408160..8408228 (R5)) was not deleted, but CG8569 may have been disrupted. A sequence within CG8818 (DM00011159, 2R:8405230..8405281 (R5)) was not deleted. The right Df(2R)vg-C breakpoint lies within Mdr49 or CG3884 or in the region between Mdr49 and CG3884, and lies in the range 2R:8827958..8836560 (R5) (predicted cytology: 49E1-4) based on the following evidence. The gene order at the right Df(2R)vg-C end is Mdr49 (FBgn0004512), CG3884 (FBgn0033786), CG13321 (FBgn0033787). A sequence within Mdr49 (DM00007127, 2R:8827890..8827958 (R5)) was deleted. A sequence within CG3884 (DM00007132, 2R:8836560..8836628 (R5)) was not deleted, but CG3884 may have been disrupted. A sequence within CG13321 (DM00001788, 2R:8841638..8841706 (R5)) was not deleted.
